I haven't found a definative connection betwee Juan de Alderete and Miguel Alderete, but it seems highly likely that they were related. According to Origins of New Mexico's Families, Juan, husband to Ana María Lucero de Godoy, purchased property in Santa Fé. Since he is the only Alderete in New Mexico, it is most likely the progenitor of New Mexico's Alderete family.
Juan married Ana María Lucero de Godoy, daughter of Francisco Lucero de Godoy and Josefa Teresa López Sambrano, on 6 Aug 1691 in San Lorenzo del Paso, Nuevo Méjico, Nuevo España.248 (Ana María Lucero de Godoy was born about 1677 in Villa de Santa Fé, Nuevo Méjico, Nueva España.)
Noted events in their marriage were:
• Diligencia Matrimonial: 248 16 Jul 1691, El Paso del Norte. Juan de Alderete (17), native of Real y Minas de Talupjagua in bishopric of Michoacan, resident of El Paso, son of Juan Alderete and doña María Galindo, and doña María Lucero de Godoy (14), native of New Mexico, residing in San Lorenzo, daughter of Alferez Francisco Lucero de Godoy and doña Josefa Sambrano de Grijalva. Groon left Talpujagua with his father, 18 Nov 1690, to join the foreces of Governor Vargas Zapata Luján.
Witnesses: José Montiel (22) who knew the groom since he was twelve years old in Talpujagua, and was with him under Vargas for six months; Nicolás García (32), who knew the bride well.
Couple married on 6 Aug 1691 at San Lorenzo.
